Make sure all of your pages are structured the way the standard pages are to "require" these files. Unless you create your own pages and omit the structure, you will see the same things on all pages...
It seems like the placement of the "include" statement determines where the file is included. So far what I'm trying to include has been everywhere but where I want it to be..
It's a sad thing..........

Always make your changes for these parts of the page in catalog>includes>header.php, columnright.php, columnleft.php and the changes will be sitewide...
