I have it set this way because my iPage hosting company has some osCommerce features built into the cpanel. This allows me to use those features....I guess I have to figure out which is more important..

In your configure.php it will ask you where your store is located. Just change to / for your root directory. So something like:.
I don't think the database matters for directory location...
Ok if I change that in the configure.php I still have to move the files out of the catalog directory correct?..
Adding something like this to your .htaccess will redirect if you choose to go that route:.
Redirect /rootdirectory http://www.newsite.com/catalog.
Redirect 301 /rootdirectory http://www.newsite.com/catalog.
301 redirects are safe for search engines...
My iPage site is set to www.mydomain.com/catalog so I had a .htaccess file placed that redirects my someone to my catalog if they type in www.mydomain.com.
When redirected it takes them to.
Will I have any issues with SEO since there is no www in front of mydoamin.com?.

If you r redirecting to the catalog, why not just move the store up one level and not worry about that part at all?..
