I'm using STS. Where in the header did you place this?.
I'm not sure with STS, but I just removed the buttons that were in my header (account/cart/checkout) and placed it in that area. I turned those buttons into different buttons in the "skinny" bar just below. Check out my WWW if you want to see what I mean...
With STS it is even easier all you have to do is move the $search tag in your template file to where you want it...
I did that but it make the whole header distorted..
I can't find a way to fix it ..

You'll have to change the image to what ever you use..
I added a contrib that effects the search, but I am pretty sure I removed it later so this should work..
